I figured out what your issue was. I had this exact same issue. This sometimes happens when you copy your

C:-Users-XXXX-AppData-Roaming-The Creative Assembly-Rome2

folder from a previous patched version of the game. Make a backup of this folder because this contains your saved games, key bindings, and preferences. Then completely delete the Creative Assembly folder and start the game fresh. Change your settings and key bindings and then exit. Then the game should close normally and your settings will now be saved on each exit. Hope this helps.
