after half an hour of experimenting and head scratching, the number that you should put in MKVMerge in the stretch section of the audio track is "25025/24995".
this makes the whole movie sync correctly.

To fix the sync issue open the file in mkvmerge GUI ( Download from here if you don’t have it – http://www.fosshub.com/MKVToolNix.html ) and select the audio file in the “Tracks, chapters & tags” window & select “Format specific options” & enter the value “25025/25010″ in the “Strecth by:” text box. Then hit “Start muxing”. The sync issue will be solved.
