Just a little confused though. The first season only has 20 episodes and this comes with 21... What's the extra episode?

So S01E21 turns out to be S02E11 "Unearthed"... an unaired episode from Season 1 that was shown as the 11th episode of season 2.

Exactly.
1) Start with S02E22 and rename it S02E23 and keep working back up the list.
2) Stop after renaming S02E11 to S02E12.
3) Then drag S01E21 to S02 and rename it S02E11.
4) Use Filebot to batch rename all episodes: http://filebot.sourceforge.net/
